This is obviously going to be a controversial one but should still be good fun. I'll start with 5 episodes that I definitely feel are a bit overrated. (not bad)
The Backstage Rage - I feel like this is a Marmite episode, some people love it and some dislike it. I've always leaned more towards the later and it's always been near the bottom of my WAY rankings. Aside from a seriously eerie atmosphere, I've never thought this was too special of a caper ... But still enjoyable
Jeepers it's the Creeper - I've went off this episode slightly in the past year or so. It's obviously thee most iconic Scooby episode and villain of all time but I'm not too sure how it got to that status. I love the first 5 mins but it devolves into a non stop chase! The mystery just fizzles out and doesn't hold my interest as much as most other episodes, nowadays.
The Haunted Carnival - I've seen this ranked pretty high on several TNSDM lists and I've just always thought it was really poor. Dick Van Dyke was a splendid guest but the carnival has no atmosphere, the whole mystery was in broad daylight and the spooks were severely lacking.
Scared a Lot in Camelot - I'm not sure if this ep is overrated necessary but it's a pretty popular one. Harder for me to explain this pick but I just could not get into Merlin as a villain and the reused Black Knight ghost seemed lazy. It's an inoffensive episode but really doesn't stand out to me at all.
The Tar Monster - I know this one isn't praised upon too much, within this forum but it's somehow risen to be one of the most recognisable episodes in Scooby history. The villain is a blast but the setting and story get bogged down so badly by endless Scooby & Shaggy antics. It's a bit of a slog to get through. Elevated tenfold by its monster design, thankfully

Hassle in the Castle- One of the weaker episodes of the series, yet is by far the most released on DVD ever. Still good, but geez
Foul Play in Funland- It's grown on me and there are other detractors, but it is still pretty commonly ranked among the best episodes ever and I just don't agree with that
Scooby Doo and a Mummy Too- A very solid episode, but never had me coming back all that much. Pretty well liked episode that I am lower on than most people
Jeepers It's the Creeper- Basically only overrated by default. I love this episode, but when an episode is rated THIS highly, and it isn't one of my very favorites, it is bound to be in this conversation
The Spooky Fog- I like Don Knotts performance and I particularly like the first half of the episode, but by the time they go into the caves, it drags on and I zone out
Watch Out! The Willawaw!- Mainly just because I am the only person really bothered by how copy and paste it was of Curse of Viking Lake
Creepy Case of Old Iron Face- I used to say Creepy Tangle in the Bermuda Triangle for this discussion, but it is not rated very highly at this point, so I'll go with this other "Creepy" episode where the monster is iconic but the mystery itself was rather bland with a lot of running around
The Tar Monster- Awesome monster, but lackluster mystery
Ransom of Scooby Chief- This episode isn't even particularly well liked, but the fact that it got called one of the 50 greatest in that DVD set automatically grants it a space here. This episode is awful
Recipe For Disaster- Just kinda boring, I prefer Wanted Cheddar Alive for Scooby Snacks Factory episodes
Camp Comeoniwannascareya- I don't really like this episode. I didn't find the new characters all that engaging, and it just had me missing the rest of the gang

Foul Play in Funland - it's a very average episode of Scooby, but I'm not as big a fan of Charlie the Robot as everyone else and the mystery was kinda lackluster compared to some others, in my opinion.
Jeepers, It's the Creeper! - too much running around in this episode, not enough development of the mystery. Very average compared to a lot of other Where Are You episodes IMO and not as amazing as people make it out to be.
The Tar Monster - same reason as Matt and Moonscar listed. Too much Shaggy and Scooby antics and not enough development of the mystery.
The Diabolical Disc Demon - I love the villain, but again, too many Shaggy and Scooby antics and not enough mystery. This was an issue a lot of season 3 of The Scooby-Doo Show had.
Return of Commander Cool - the plot didn't really work for me on this one. I know a lot of people enjoyed Shaggy losing his memory and found it funny he thought it was Commander Cool, but it got to be a bit much as the episode went on.
Toy Scary Boo - this one has kind of worn on me with time. A lot of the episode is devoted to the gang being chased by toys, and it's a bit of a step down compared to some other WNSD episodes IMO.

The Diabolical Disc Demon - I love the villain, but again, too many Shaggy and Scooby antics and not enough mystery. This was an issue a lot of season 3 of The Scooby-Doo Show had. Interestingly enough, that is one of the episodes that season where the mystery actually had me a bit compelled. It definitely could have cut down on the antics, but I quite liked the mystery
