I know throughout each series that they're not going to be the same ages and rebooted. I know there's several instances where they're definitely older then high school age. Like, I think in one of the New Scooby and Scrappy show episodes Shaggy and Daphne went to a high school reunion.
Pup is pretty easy to place, it's middle school age. SDMI is high school. Daphne looks at least 29/30ish in 13 ghosts.
What were some of the other ages they've been?

Good to see you back, ShaphneFan! I'd add that Where Are You is high school, The New Scooby-Doo Movies is college-age, and the revival era films are maybe like mid-20s. The New Scooby and Scrappy-Doo Show you're thinking of is "The Crazy Carnival Caper," and I'd say they were probably college-age (18-22) there as well.

Yeah, I would say "Where Are You" and maybe the first season of "The New Scooby-Doo Movies" had them be 15-17, maybe 16-18 later on. Starting in the 80s, I would have to say they are definitely college-aged by then. The 1998-2001 films do indeed look like the gang could be in their mid-20s, and the "What's New" era would have them in their early 20s as well, maybe even very late teens (definitely college-aged.) And then "Mystery Incorporated" had them in high school again, with "Be Cool Scooby-Doo" taking place just after they finished high school. Of course, visual appearances can be deceiving. I mean, even though I am 32 years old, I look more like I could be 23 or 24, and people I meet in real life often assume I'm around that age at first. Maybe it comes from living a mostly-healthy lifestyle (the only unhealthy habit of mine being eating a lot of junk food and sweets, but I am trying to work on it. But it gets hard around holidays, especially ones like Halloween and Thanksgiving!)

I actually made a list of this a while back of my guesses.
Mystery Map - 6 to 8 Pup - 7 to 9 First Frights games - I haven’t watched these yet so I can’t say for sure but at the OLDEST they’re like 14. There’s no way they're any older than freshmen and I'm leaning towards like 7th or 8th grade if not freshmen 70′s shows (sdway, tnsdmovies, tsds) - Velma 15, Daphne and Fred 16, Shaggy 17 Cartoon Network live actions & Daphne and Velma - about 16 or 17 since they seem in the sophomore to junior range Mystery Incorporated & Be Cool - 17 to 18 Most of the modern movies - a lil older but still teens? like 18 to 20 80′s media (And Scrappy Doo, 13 Ghosts, Scrappy movies) & Shaggy and Scooby Doo Get a Clue - college aged like 19 to 23 Guess Who - this one’s weird since there’s lots of evidence that they could be any number of ages but i’m gonna go with early 20′s What’s New show + movies - mid-20′s since they all own/rent houses Zombie Island era and Gunnverse movies - mid to late 20′s, possibly early 30′s? Scooby Apocalypse - at LEAST mid 30′s. possibly very early 40′s
When in doubt, go with "teenagers".

Spot-on! I'd only go a little younger for Scooby Apocalypse, but they could easily be in their young 30s, yes.

I feel like this is...super accurate? Except for First Frights. Having played the game (it's great definitely recommend), they have to be old enough to drive by themselves, since they use the van to travel, *but* they're still using the clubhouse. Probably around 16 years old. But this will be really useful in narrowing down a timeline, so thank you! Also, can we talk about how frustrating the age retcons in Curse of the 13th Ghost and Return to Zombie Island are? I need to continue to ignore them, since they were clearly full on adults in the original media.

Something which seems to be canonical is that Shaggy is actually a bit older than everyone else, right? Held back a year or whatever... or am I superimposing Mystery Begins lore onto the rest of the Scooby-Doo canon?

I admit, the Scooby canon is so expansive that it's easy for me to mix up details such as this, even as a pretty big fan. I'll reply back here if I find anything from actual episodes which suggest that he's older.
Edit: FOUND SOMETHING ELSE! In the Scooby-Doo! Encyclopedia (2019) it states that the gang is all 16 in the original series, except Shaggy, who is 17. This isn't really canon either, but it's a second confirmation from Warner Brothers of Shaggy being a year older. Apparently they think he is, even though Hanna-Barbera never made it point to focus on anyone's age in the original seasons.

According to Scooby-Doo Team-Up #50, Pup's Velma is 9 years old. This would make Fred and Daphne 10, and Shaggy 11. Scooby would be 1.
According to vast amounts of promotional material, in Where Are You, Velma is 15, Fred and Daphne are 16, Shaggy is 17 and Scooby is 7.
Scrappy celebrates his third birthday in the vignette seasons, but modern, official guidebooks give his age as 5. So he is 5 by the end of Reluctant Werewolf (his last appearance).
In What's New, Velma's cousin Marcie is turning 18 and is telling Fred she's legally able to bone him. So that automatically means Fred (and by extension, Daphne and Shaggy) are older than 18. Since What's New canonically takes place after Witch's Ghost (the Hex Girls know them already), this means Fred should be about mid to late 20's. Mystery Inc. went to college (which is referenced in Cyber Chase), and are a few years removed from that, so Fred should be around 24 at the youngest. Making Velma 23, Daphne 24, Shaggy 25 and Scooby 15. Since Scrappy is 2 years younger than Scooby (somehow), he is 13 and off-screen.
Other than these specific iterations, we don't really know their ages in other incarnations, only that they've since been de-aged back to teenagers in the DTVs, the comic books (Team-Up both sets up that the Gang are in college and getting their degrees online, while also having Daphne directly state that they're all still teenagers).

I can confirm that Daphne and Shaggy were not in their 20s on The New Scooby and Scrappy-Doo Show or The New Scooby-Doo Mysteries as I recall seeing an episode of either series and some character referred to them as "kids". So they were likely still teens in those series - maybe barely college age, perhaps?
