Seems like every iteration has a different take on the iconic treat, and I thought it would be educational in a trivial way to do some research going over the variety of color changes on the box, changes to the snack itself, and maybe some of my two cents if I have any. This is in chronological order by the way.
The Scooby Snack is first mentioned in the introduction (when it was given lyrics), "And Scooby-Doo if you come through you're gonna have yourself a Scooby Snack! (That's a fact!)" However as we all know, in the show it happens in the opposite order usually; instead Scooby will be given the dog treat before he does his bold act which is a bit confusing when you actually think about it, but I think most of us have come to accept it. The first appearance of the Scooby Snack is in Episode 4, Mine Your Own Business. Here, it's shown off as a small light brown nugget. EDIT: This was not the first appearance, I correct this later in the thread. It seems to have a small curved indention in the center, leading me to believe it's shaped like some sort of bean. The box doesn't show up until episode 12, Scooby-Doo and Mummy Too. What's wrong? You don't remember the box in Where Are You? That's ok, no one did.
The Scooby Snack Box is just a blue rectangular prism with "Scooby Snacks" scratched at the top, probobly in Sharpie Marker. It's literally the laziest design for the box Here's the snack in that episode as well, still the same bumpy shape.

So after establishing a consistent formula, Season 2 has to go and change it on me. When Scooby-Doo faints in Episode 5, Haunted House Hang-Up Shaggy wakes him up with these
This one looks like a slightly dark Captain Crunch. Also remember how earlier I mentioned the whole reverse reward thing? That's fixed now. Maybe it's like kibble, where you get a box of various shapes and... flavors? Who knows...

In episode 8, Don't Fool With a Phantom The orange with beige stripe design for the box appears. You might recognize this color scheme, because it was later used in Zombie Island. So that's why they were stale! i.imgur.com/jdytqTm.gifv The snacks here are really small, they seem almost like a powder in this episode. Scooby Snacks sure to change a lot.

Ok maybe I can't stick to chronological order... Going back to season 1, the snack is in the very first episode. Though they're still bean-like as before. I wonder if it was always supposed to look like this. Maybe all the bean ones are at the top of the box and the variety ones are under them.

This one is from a 100 piece puzzle I've had forever. It shows off a blue, yellow and orange coloration of the box. Based off how it looks and the year (2007), the design is probobly the "Scooby Snax" design that popped up around the first re-boot's airing. I'm not certain, but this color pallet could be unique. Here's the entire puzzle btw goo.gl/or6LZt The whole thing is 12x12 inch, and does show the actual image minus puzzle-ation but not in a good resolution. I also have this summer themed one from 2004 but it didn't have a Scooby Snack on it or it'd be here. Oh yes and if you noticed there is another version of the box in the blue background, working on an update on that one it seems very interesting!

Well this took me longer than it should have. Here's what it looks like, it seems to be unique from what I can tell, haven't seen anything exactly like it. I like the idea of combining the O's on top but I dislike that it shows off the bone shaped scooby snack. Maybe this is what Get a Clue's box was supposed to be like (considering the year and look again), or Pressman Toy Corp. was just having fun with designs.

I also remember how in "A Pup Named Scooby-Doo," a Scooby Snack would be shaped like a three-leaf clover or something, and was often colored maroon. And they even came in multiple flavors! (From vanilla to bacon and eggs, peanut butter to tomato, and even creamy garlic!)

The scooby snack doesn't change every time. I can't say much about them, but they're here: These are the one's I'm not giving their own update but thought I should mention anyway. (in WAY!) S1E8 The Backstage Rage There isn't a closeup for this one, how quaint. S1E3 Hassle in the Castle Scooby asks for three instead of one, and this is episode three. Does that mean What a Night for a Knight was supposed to be episode two? These are a little more lumpy than the bean look but seem a little larger. S1E15 Spooky Space Kook Nah I'm just messing with you, these are peanuts.

Perhaps the snacks are peanut butter-flavored, like I give my dogs (and they don't even have to chase down ghosts for 'em). Might explain why Shaggy likes them too. Were such things available 40 years ago? What would the curved wedge-shaped ones be then, potato-flavored? They do kind of look like potato slices.

WNSD used the ZI design but with the generic mystery machine colors. That seems to have become the default thing for any extras of any kind...also we had multiple flavors again but this time Industrial sizing if need be.

Watching some episodes of TSDS and noticed them starting to be being shaped just like normal cookies! It seems by this point they’ve kept consistent with the design of the box having the stripe across. Looking for when they change color boxes. Also, I’ve always imagined these as cinnamon due to the Scooby snacks sold by Keebler that I still unashamedly purchase. Seems they also went for the box resembling the mystery machine, but other than that really no resemblance in boxes. These have a bone shape which is pretty inconsistent with the actual cartoon.
