Here is a new theory: The second Mystery Incorporated was in operation for many years, much longer than their ages and status as high-school students can account for. The Evil Entity creatively warped the memories of people in town so they wouldn't recognize this. For this group we have a logical explanation of Comic Book Time.

Also like Dark City, people are induced to take roles they normally wouldn't take (i.e. all the monster plots disappear when the Evil Entity is removed).
This practically deconstructs the entire Scooby-Doo franchise. If people dressing as monsters to commit crimes is so unreal that they must be forced by divine (or diabolical) intervention, what hope does the gang have of finding any such plots on their road trip, or ever again in their lives (except at Miskatonic, where something big and evil may be going on)? They are setting out in their painted van with all the optimism of a cargo cult, hoping that redecorating their car will bring them some mysteries.
Their only hope is Nova and other good Anunnaki, who may choose to create mysteries for them as a reward for saving the world. That is how I chose to handle it in my "Disk Mania" story on fanfiction.net, anyway.
