Depends how you are defining "related to"... It does sound like there is a potential connection or at least ties between the two. We still don't really know why Mr E wanted the gang to goto gatorsburg or how it ties to the overall mystery.

Possibly for clues to where a piece of the planospheric disk was or to get rid of Scooby or an unexpected concern about false gator products flooding the market.

Mr. E did say that Gatorsburg was "another piece of the puzzle." Maybe he somehow knew about Nibiru?

Well, the unusual concentrations of alligators, coupled with the, ahem, unusual nature of the remaining residents of Gatorsburg could be a side affect of the entity's influence. Reptiles do tend to be seen in a villainous light in most western literature.
