Which Scooby show introduced the Jones, Blake, Dinkley, and Rogers last names? I thought it was What's New, Scooby Doo, but I could easily be wrong. And for that matter, why were those particular names chosen?

Their last names go way back to their development in 1969. They were not used on air until way later (a 1970 coloring book printed by Whitman does disclose their last names). Daphne's last name was first used in 1983 on The New Scooby & Scrappy Doo Show, Velma's and Fred's last names were first used in 1984 on New Scooby Doo Mysteries and Shaggy's was used in 1988 on the Pup series (although Shaggy's last name--Rogers--was first used in a 1978 issue of the Laff-A-Lympics comic book.
Also, Fred, Daphne and Velma have middle names as well. Fred's is Herman, Daphne's is Ann, and Velma's is Dace. Shaggy doesn't seem to have a middle name, so formally he must use his nickname as such (Norville "Shaggy" Rogers).

Their middle names were never used on-air. It was part of Hanna-Barbera's in-house character database.

You folks can tell I'm probably dating myself--I was just a week away from turning 13 years old when Scooby Doo, Where Are You! first started in 1969, so I've tended to keep a close ear and eye on stuff like that. Writing the studio a lot also helped.

I remember hearing that on "A Pup Named Scooby-Doo". Fred's father must've said it at least once.
