Since SDWAY preceded everything which followed: it would make sense to reason that the villains/monsters seemed more "authentic" in their personas during the earliest go-around; as, at that point, their inspiration would have come from things NOT from a focus group-"kid-approved"/cartoon perspective but, rather...from writers/animators (then) looking back at every Horror movie of the previous 50 years (dating to Nosferatu in 1922) and every mythology of the previous 500.
One episode, What the Hex is Going On?, is basically an animated copy of a live-action late-'60s immensely popular teen Horror series called DARK SHADOWS (about a haunted mansion with cursed relatives that were vampires/witches/werewolves/etc.). The stylizing of the 1969 title card of SDWAY is, in fact, taken from the house used to depict the setting of this other series Dark Shadows(!).

I would have to say that Where are You had the best monsters or supernatural beings. A lot of them have become iconic and are seen in a lot of Scooby Doo media. My runner up would have to be the Scooby Doo Show. The Scooby Doo Show had a lot of iconic monster like old Iron Face, Tar Monster, Gramps the Vamps, and Dr. Coffin. These two were really close for having some of the best villains. To me the New Scooby Doo Movies was meh. It had a lot of episodes were the villain would dress up in a very forgettable costume or were just cloaked and used a lot of tricks to scare the gang away instead of chasing them. Some of the monster I did enjoy were the ghost of Captain Moody, Minutemen, redcoat, and Paul Revere ghost, and Ghost of Bigfoot. It also had some of the worst for Ex. Green Globs and the Ghostly Strongman.

SD:MI had true villains not just perpetrators of real-estate/insurance/inheritance/etc. scams in rubber masks

MI had some of the most frightening monster and villains in the entire series so far and they weren't playing around. They were willing to hurt the gang and even kill them if it meant they got what they want. Hopefully we get another series like that one.

Perhaps it's just me having gotten tired of all the WAY re-runs back when I was a kid, but I've always felt that the Scooby-Doo Show kind of was like WAY 2.0 in that it grew and perfected the formula. A lot of really iconic monsters came from that series.
Let's not even get started on NSDM. That's always felt like a pretty uninspired series and it had some of the worst monsters of the franchise.

The Scooby-Doo Show was suppose to bring the show back to its original format after the mixed reception of The New Scooby Doo Movies. I agree that The Scooby-Doo Show was a 2.0 WAY and when I made my original comment I second guessed myself on which I like more. Scooby Doo Show had a lot of iconic monsters and villains. I think ultimately I would would still pick WAY as my favorite out of these three with Scooby Doo Show coming in second, but both were very close to getting the number 1 spot.
Also I know that the NSDM had some of the worst monsters ever, I mean who thought that the green globs would be a good idea, but I love that series so much. One of my favorites.

I agree that a lot of the villains in that series were very uninspired, though I really loved the 'multiple monsters in one episode' approach that several of the episodes had (i.e. "The Loch Ness Mess," "The Mystery of Haunted Island," "The Exterminator," "The Spooky Fog," etc.)

However I definitely agree that the Revolutionary War ghost was the coolest - I presume you're talking about the redcoat one that said "go back" towards the beginning? The monster I thought were bland in those episodes was the one the crook dressed up as. For Ex. "The Mystery of Haunted Island" the crooks dressed up as hooded figures. Nothing to creepy or unique. Also the Spooky Fog episodes the crook dressed up as a skeleton. the redcoat ghost and minutemen ghost were my favorite. Honestly wished he had more of them and less of the Loch Ness monster in that episode.
