Just watched a episode of Teen Titans Go! that fully parodies The New scooby doo mysteries. Its the main characters in a van: Raven plays Velma, Robin plays Fred, Cyborg plays Shaggy and the green mutant Scooby, and Stella olays Daphne. Theres a ghoul mystery in a luna park, and there's a guest star which is Lebron James actually voiced by himself. The whole plot is Scoobylike and Raven has glasses and stuff. Stella also gets mocked because of her danger-prone personality which is referred to Daphne if course and its kind of like a satire to her dumbness in the old shows.

Not on TV nor in movies, but on radio...
On Casey's Top 40 around 1996, when leading in to the song "That Girl" by Maxi Priest and Shaggy, Casey Kasem referenced the latter singer being named for Shaggy on Scooby-Doo, Where Are You!, and Casey even mentioned he was the voice of Shaggy.
On The World Chart Show early in the run, Joe Cipriano and Adrienne "Ace" Walker mentioned the same story leading into an earlier Shaggy song and even played an audio clip of "Where Are You!". They were nice enough to reference Casey Kasem, who ironically was the original host of the series World Chart replaced in 1995 - American Top 40.

There was a Scooby reference in a Richie Rich episode, where Gloria (Richie's friend) asks what's under the bed, and Richie says "Scooby Doo!" I believe it was Freckles Friendly (Richie's other redhead friend) who made such reference. It sounded like Scooby-Doo, but it actually wasn't. I have that episode. I'll have to look back and listen for it. The episode in question was "Robot Robotnappers", which was from the premiere of the series.

I did learn that on Sesame Street, during the "Letter of the Day" segment possibly from 2002, Prairie Dawn said Shaggy's catchphrase "Zoinks!" after Cookie Monster introduced the letter Z.

On Captain Caveman and the Teen Angels, in the episode "The Old Caveman and the Sea" (part of the series finale), after the girls dove into the water to hunt for the stolen treasure, Cavey uttered an indirect reference to "Scooby-Dooby-Doo", revised as "Scuba-Dooby-Doo".

I don't know if anyone has seen Riverdale on the cw (the show based off Archie Comics) but in that show they referred to themselves as the Scooby Gang. I think it was Jughead who made the reference pin.it/5fxkoijpnlqcje

The obscure '90's cartoon Mad Jack the Pirate made reference to Scooby-Doo in an episode called "Uncle Mortimer", in which the titular buccaneer has to deal with a talking dog, a "ghost" and a primitive lot of island natives called the Hanna-Barbarians, who look more than a little like Fred Flintstone and Barney Rubble. I'm a writer/artist myself, and couldn't resist doing my own homage, with my characters roleplaying the gang. Zoinks! That's my dog playing Scoob.

... Animaniacs had a Scooby parody which had parodys of the scooby knockoffs as the cast during a warner loan out. It was screwy. Perhaps no coincidence, as Tom Ruegger was the showrunner on two different Scooby-Doo incarnations. Technically it was a comic book, not a TV show, but the Looney Tunes had a parody called "Tazzy-Doo, Where Are You?", with the Tasmanian Devil, appropriately, playing Scooby. Like, zoinks. Dig the look on Foggy/"Fredhorn" 's face in the last panel.
