Well not so much of a cannon, rather an assortment of items flying in varying degrees of close formation.
4 kids and a dog, all traveling in a van, going around solving mysteries and helping people - that's the core of it.

Canon is usually canon by those that write the episodes that created it unless otherwise noted. So all of the episodes besides mystery incorporated are canon. MI has been stated to be non canon.
There is different universes though.

I consider every show it's own canon timeline. When a new show starts a fresh new timeline begins, even back in the HB era. It's not like The Simpsons, SpongeBob or Star Wars where they consider almost everything canon.

I wouldn't really say Scooby Doo has a canon per say. Almost everything is too a degree connected to the same universe (bar SDMI) to some degree yet go off on their own paths, like they're different timelines let's say. For example the live-action movies were a timeline branching off somewhere after the SD Show. Regardless canon wouldn't effect Scooby Doo in any noticeable way outside of canon in a single series anyway, bar the occasional nod or reference in a movie (eg Cyber Chase mentioning past cases and several of the movies from 1998-now referencing the movie which came before it).
russm put it far better than I just did.
Personally if I had to think about canon I'd consider SDWAY, SD Show, WNSD, the 1998-2001 movies and all the rest, The New Scooby and Scrappy-Doo Show, The New Scooby Doo movies and to be honest anything which has the original to modern art style (eg not Be Cool, SDMI, Get a Clue) canon to some vague degree in my head. Whilst Be Cool, Get a Clue and SDMI exist in their own universes. I'd comment on A Pup Named Scooby Doo but I haven't seen that show in years and as such my memories of it and thus hazy and unreliable.
Though to ask a question in relation to your own little canon. If Witch's Ghost not canon in your canon (sorry for using that word so many times) then how come in Legend of the Vampire the gang knows the Hex Girls?

I want to comment on this, but I think I'll pass for the time being. I will say I'm not entirely pleased with the comment Mitch Watson made that the ending of SDMI makes it a prequel to WAY. I'm not sure if he was saying that in a literal sense, since at the 2010 San Diego Comic-Con, Tony Cervone said it was an "Earth-2 Scooby" universe.

It's easier to list every Scooby-Doo show and production as it's own timeline. I think it's a waste of time to decide what's canon for Scooby-Doo seeing there's not a lot of continuity. Nobody at HB or WB said there was a official timeline.

Well, obviously some shows are connected and some aren't. It's not perfect, but there is a continuity. You just have to be aware of what continuity you're watching. WB does more different continuities than HB (which did mostly one). Doing separate production timelines is like saying Justice League Unlimited has nothing to do with Batman: The Animated Series. Just because What's New, Scooby-Doo? is done by another company doesn't mean it doesn't follow on from Scooby-Doo, Where Are You! (or even the Scrappy stuff), because it does.

The main WB timeline could still be different from the HB shows. Just because references from previous shows are included doesn't mean it's still the same timeline. 13 Ghosts and Pup said Scooby was born at two different places which means those two shows are two different timelines and also the way the gang got the mystery machine changed a few times.

Mystery Machine origin #1. Cartoon Network doesn't count. Mystery Machine origin #2. What's New, Scooby-Doo? is a show in the main continuity. Mystery Machine origin #3. Mystery Begins is in another continuity.
I never thought about the different birthplaces of Scooby before. I guess to each their own, with what they believe.
