Even though it's being called a prequel, it's much more of a reboot. Truer words couldn't be spoken.

I actually like this movie. I never watched any show that did Scooby's origin so I don't really care about that.

I don't think it's supposed to be connected to Pup. This is like the fourth version of Scooby's orgins we've had{I heard they also did it in 13 Ghosts too but I'm not sure about that}. It also fit with the first two movies either. In the first movie, they hadn't encountered real ghosts yet, yet in this movie the ghosts were real. They showed his birth in 13 Ghosts, but it doesn't contradict Happy Birthday, Scooby-Doo (where Shaggy and Scooby know each other since they were babies) nor Pup (where it's revealed Fred, Daphne and Velma have also known them since all five wore diapers). Also, to address OP, Scooby Goes Hollywood is an outlier in the franchise, as it portrays all the mysteries and such as FICTIONAL on a TV show. So whatever the origin of Scooby the character is, it wouldn't match up with Scooby the actor, who was purchased by the Gang while he was a puppy and they were teenagers.

The second half of my comment was my response to you. SGH portrays the gang as actors on a TV show and buying Scooby as a puppy while teenagers. That's definitely going to contradict any other origin, because it's not the origin of Mystery Inc. the teenage sleuth sensations, it's the origin of their "actors". So it's only natural that Mystery Begins, which is a reboot of the origin of the characters, would not match up with SGH's origin for their "actors".
