While I like Scooby(and he's probably my favorite character), if any character was running for President, I would go with Velma.
She's intelligent, she knows the inner workings of the Government(she did work for NASA) and she would be the first female president to boot.

Fred Jones of course. If your going by the original series. He was the one who often figured it out before Velma. He'd be married to Daphne by then and those 2 make an excellent pair. Shaggy would have us losing every war. Velma would be a know it all and not listen to the people.

Velma would be a technocrat, not necessarily a bad thing but not suited to what I see of the US way of doing politics (she'd be fine heading up the CIA/NSA or something even more covert). Fred would look the part and occasionally has flashes of genius and his heart is in the right place (and think of the fun of a White House tour when it is full of Fred's traps). Daphne isn't an idiot so could be a wild card. Shaggy may not end up fighting wars, he may find ways to avoid the need for them, as Sun Tzu said "The supreme art of war is to subdue the enemy without fighting.”Men may follow Fred to their deaths but Shaggy might use all his wits to keep people alive.

This reminds me back in 2000, Cartoon Network had their own mock presidental election of sorts that kids could vote on. Scooby won (IIRC, his opponent in the final election was the Powerpuff Girls!)

Hmm.. -As smart as Velma is, I don't think politics are really her cup of tea. -I don't see Shaggy as president at all. -Scooby does good to represent the rest of the gang, but since he is a dog, I don't think he would make a good president. -I think that Fred definitely looks the part. And he is the leader of the gang, so what could be so hard with being the leader of the country? He has leadership experience. Even though he doesn't know about politics, his fake dad was the mayor, so he could sort of follow in his footsteps.
Fred could be the president, to keep with the tradition of having a male president. Daphne could be the first lady (married to Fred). Velma could be the vice president. Scooby could follow in Bo's paw prints and be the first dog. And Shaggy could be the one who "takes care" of the first dog.

But given how dysfunctional your politics seem to me as an outsider I'd say the only hope is Fred. The religious/conservative right would object to Velma as she's 'pro-science' they would also object to Daphne and Velma on the grounds that they lack a Y chromosome and are prone to independent thought and have a sense of self-worth not dependent on having a man. Shaggy wouldn't survive five minutes in the press spotlight and would be seen as a indecisive and weak leader, he may have many fine qualities as a person but leadership isn't one of them. Scooby Doo is a dog so that's not gonna happen which leaves Fred. He's got the looks, he's got the presence, he isn't stupid, he's got the 'action' chops to appeal to one segment while his work with the gang to help and protect others will appeal to another.

Daphne. Scrappy and Flim Flam are too young. Scooby's heart is in the right place, but he just doesn't have the political...finesse, shall we say. Fred...Fred's solution to everything is to split up and look for clues, even when it's better to cut to the chase. A president needs to be flexible. And a president with a tendency for bribery doesn't sit well with me. Velma's good intellectually, but she's too much of a doormat, following Fred's plans without a thought. Daphne is a bit better, she showed a real backbone in the 80's series and she shows real nerves of steel-she still goes investigating even though she's been kidnapped. While she does follow Fred complacently, she displays much more of a mind of her when he's not around. I'd also make an argument for Shaggy. While he is prone to bribery, he has a very strong work ethic and that's always good for presidency. Although, he does have a tendency to go to any length to avoid conflict-a doormat for a president isn't a good thing. I see Russm's point and agree with it, but I can't stop thinking of one incident where the gang was looking for an important artifact, and when they were captured, Shaggy IMMEDIATELY surrendered the artifact they were searching for-had they not gotten it back Shaggy's overeagerness to diffuse the situation would have cost them all their hard work and rendered the expedition completely moot. Being diplomatic does require a backbone. But all in all, I think Daphne would be the best president.
