When I saw this just now I really didn't know, I thought Velma or Fred with Shag and Scoob, and then I saw that I was the 2nd to last person who answered the question and I'd put down Daphne with Shag and Scoob and actually justified my answer!!! XD

My answer is a bit late, I know , but anyway:

I think, Shaggy and Scooby need the other one like we need food. One of them without the other one wouldn't work out. So, that would mean, if we'd take out one of them, we'd take out the other one automatically.
And if we'd take out these two, we'd just have the option to make a team with Velma, Daphne and Fred. If we'd make a team with these members, we'd have to get the show another name and the show would become pretty boring.
Then we've got three options left, cause we have two members, Scooby and Shaggy, already for sure, so the show can keep its fun factor.

Means, we can choose either Velma, Daphne or Fred with the two of them.

If we'd team them up with Fred, they'd never get any Scooby Snacks (or do you remember any episode where Fred had the Snacks for them?). And without the Scooby Snacks, they wouldn't do anything creepy and especially wouldn't be bait and that's what Fred would wnat them to do. Also, in the WNSD episode "Toy Scary Boo", where Shaggy and Fred teamed, we could see, that they wouldn't have anything to speak about. xD
If we'd team them up with Daphne, ...well, that would work out, cause it did in 13 ghosts.
But I'd like them to team up with Velma most. Probably just because she's my second favorite character, but I think, it would work out pretty good. And remember, she's the one, who (if they made an other splitting than usual) went with Shaggy and Scooby. And I think, she got a deeper friendship with them as they've got with Daphne or Fred.

Also, I think, Fred and Daphne kinda belong to each other, since they seem to have a crush on each other. Splitting them maybe wouldn't be so bad as splitting Shaggy and Scooby, but it's still better to have them with each other.

phew. that was long. okay... I think I drank to much pepsi. we've got school holidays here in germany and my parents drove to Italy for 18 days, leaving me and my brother free home.
and I'm really drinking to much pepsi, when there's nobody there to stop me... so I'm kinda... sugarhigh. that would definitely be more fun, if I wouldn't stand up occasionally and run around the table about twenty minutes without a break for no reason at all.

this is hard i wish u could be four becuz i would get rid of Velam but the others are all my faves
i couldnt get rid of scooby cuz c'mon itz scooby
i couldnt get rid of shaggy cuz he is so funny and u just cant imagine scooby n shaggy apart
i couldnt get rid of Daph cuz she is my second fave and I have the most in common with her and I love the romane thing with Freddie (cant they just get togetther already)
and I can't get rid of Fred cuz he is the leader and I have loved him scince i was little and also romance thing with daph

but I can live without Velma she just gets on my nerves and she just acts sorta snobby cuz she is smart so i hate her.and Like it said in scooby doo greatest mysteries, Daphne said how velma isnt the only smart one and that Daphne also gets straight A's (and I think Daphne would get a better grade than Velma in pe cuz velma would loose her glasses every 5 seconds and Daph is a black belt to so this must give her an advantage) so yeah i coulnt choose beetween the other 4 but Velma i could do without. Or there could just be a show with Shaggy scooby and Scooby dumb instead of the others and we would be getting rid of that annoying mutt scrappy
