I'd be down for a series or DTV flick where Shaphne is an item, just so long as in whatever continuity it takes place in allows for it without any jealousy or tension. Mostly I just want it because for me it would be new and interesting and I'd just like to see more stories where the characters get pushed in different directions and interactions, you know, experiment a bit. That said, I could think of reasons why they'd make a good couple.
Fred and Velma are the combined brains and leadership of the gang, which puts both Shaggy and Daphne in the position of the team's support or underdogs (you know, outside of the team's actual dog). Both have relatable problems with Shaggy's cowardice and Daphne's danger prone klutziness (as someone with the grace of a bull in a china shop, I can emphasize [although for her character it kind of comes and goes]). Plus I can see Daphne's more mildy eccentric, cheerleader type going for Shaggy's more relaxed pace versus Fred's go-to-it-iveness/straight-forward-ness.
By the way, the inverse of all this actually makes Fred and Velma a good couple too. They both can take charge or show more confidence when under a mystery, they're both smart (with Velma being book smart and Fred being the cunning trap maker), their energy/attention to the problem at hand complements each other better (my own personal opinion). Again, there's no reason why anyone in the gang needs to pair up, but if you're looking for why these pairings could work, there's certainly some stuff to work off of there.

Anything is better than the terrible jealous subplot they keep using as a way to say that these to characters are into each other. I think they keep doing this jealous thing as it suppose to be funny and fit the more comical tone of the more recent series and movies. I will admit the last time they actually did the jealousy thing it was kept to a minimum, so it wasn't to bad.
I agree with a lot of your points. When I got older and started to actually pay attention to the smaller details of the characters a lot of their traits shared some similarity between Fred and Velma and Daphne and Shaggy. Like you said, Fred and Velma are always the one to solve the mystery and figuring out the importance of the clues. Both character are the most important when it comes to the actual mystery. Shaggy and Daphne both are shown as you pointed out as the underdog and support. One series that comes to mind with both of these characters was The New Scooby Doo Movies in the one episode with Don Adams with Shaggy and Scooby both feeling uneasy and wanting to bounce as quickly as possible. The series that provide development to Daphne character show that she is also quite quirky as well, not as much as Shaggy though.
