Watching these remastered on Blu-Ray recently, I have a few thoughts:
1) the episodes are so long that they may have been edited for length and never properly restored
2) content missing seems to be political sometimes
3) very subtle euphemisms show up from time-to-time which I can't quite interpret but seem a little edgier than standard Scooby jokes
4) hindsight is a little too 20/20 when jokes in the episodes accidently turned out to be true (eg: Sonny and Cher not getting along and divorcing)
All of which could affect why these episodes had scenes cut.

Watching these remastered on Blu-Ray recently, I have a few thoughts: 2) content missing seems to be political sometimes Examples? The scene that was found for "The Dynamic Scooby-Doo Affair" involved Batman explaining how counterfeit money hurts America, which could be interpreted as political.
