Here are the best episodes in my opinion:
Nutcracker Scoob: One of the best Scooby Doo Christmas episodes ever with an awesome villain of the Ghost of Christmas Never and a orphanage.
Happy Birthday Scooby Doo: An awesome birthday themed episode featuring the whole gang honoring Scooby. Features a past villain coming back and Fred being accused.
Ghost of the Ancient Astronauts: An awesome adventure episode with the whole gang featurin cruises, castles, snakes, zombies, and aliens. Velma and Fred appear
Doom Service: A fun episode set in a hotel overlooking the mountains with a fun cast of hotel guests.
Sherlock Doo: An awesome mystery with fellow mystery solvers and a Fred appearance.
Night of the Living Toys: A fun mystery set in a woodland toy shop.

A Halloween Hassle at Dracula's Castle: A wonderfully spoopy monster mash! Like a lot of 80s Scooby media, the humor feels very Addams Family influenced and I love how Paul Dini made the villain an evil Zatanna stand-in
Ghost of the Ancient Astronauts: Agree with the above post. A fun Indiana Jones style adventure!
Mission Un-Doo-Able: If I were to pick an episode that most represented this show, it would probably be this. Nonsensical plot and random spy crap thrown in for no reason. Just very bizarre all around
The Nutcracker Scoob: The most famous episode of this series and deservedly so. A nice first entry into the Christmas canon even if it's a little stiff imo

I liked the monsters in Halloween Hassle and thought about including it but a little too cheesy. Mission Undooable is one of my least favorite and indicative of the parody episodes I don't like in this series.
The episodes in this series with actual mysteries and the whole gang shine, the rest fall flat

Not much to say about it but I enjoy the premise and how nuts the villain is.

I'll also add South Pole Vault to my list. Not much to say about it but I enjoy the premise and how nuts the villain is. That's on many peoples' list for this series and I don't understand why. I don't remember it being that great I've watched it a billion, billion times... And it actually grows on you. Good lists here. Ancient Astronauts, Code in the Nose, and Doom Service are really great.

I'm gonna rank every episode from this series
20. The Dooby Dooby Doo Ado: Pretty easily in last place here, the only one this series where I was never really entertained. At this point, the spy stuff had been overdone and unlike the others, this didn't have much that stood out. The only episode this season I will skip
19. The Bee Team: I liked it, but it doesn't stand out quite as much as some others other than the pretty ridiculous giant bees lol
18. The Stoney Glare Stare: It was nice first seeing this episode on the 13 Spooky Tales Around the World dvd
17. A Scary Duel With a Cartoon Ghoul: It's biggest downside is that it is less memorable than the other spy plots despite having an interesting premise
16. Night of the Living Toys: I'll say this much, the villain certainly had a plan there. Imagine stealing the funds from the store to buy the store so they can have a wall full of gold bricks
15. A Code in the Nose: Probably one of the most fun no mystery episodes of the franchise
14. E.I.E.I.O: Utterly ridiculous, but I think it is actually really funny, especially Parker
13. South Pole Vault: This one has me coming back to it a lot for some reason. Millions and billions of times actually
12. Scooby's Peephole Pandemonium: Gotta love the classic monsters and the villain's plan
11. Showboat Scooby: This is a really fun one. I love the showboat setting, but prefer The Haunted Showboat in that regard
10. Ghosts of the Ancient Astronauts: This is a really fun adventure episode. Even the worst of the two parters in this series is still really good
9. Hand of Horror: I love all of the Pizza Louie gags. Just a really fun episode
8. Mission Un-Doo-Able: This episode could probably use more time, but I think it still works with the length
7. Doom Service: I love this episode. If you can manage to do a good parody of The Shining in this short amount of time, then it is a job very well done
6. Scoo-be or not Scoo-be: My favorite of the 1/2 episodes. I love all of the Hamlet references, which was my favorite Shakespeare play
5. Sherlock Doo: A ton of fun throughout. I just love these two parters in this series
4. A Night Louse at the White House: I love the history aspect of the episode, and the White House is a really cool setting
3. A Halloween Hassle at Dracula's Castle: Arguably the most beloved Scrappy episode, I can't really argue it even if I prefer the two over it
2. Happy Birthday Scooby Doo: This was a really interesting one. And honestly, one of the best episodes ever made
1. A Nutcracker Scoob: My second favorite episode with Scrappy in it, only behind Wedding Bell Boo’s. Only falls behind that and Boo Brothers in terms of ANYTHING with Scrappy in it. A stone cold classic

20. The Dooby Dooby Doo Ado - Kinda boring. I wasn't into the spy plot and it was way overdone in this show.
19. The Stoney Glare Stare - the premise of the episode was fine, but I wish it hadn't been so focused on Thaddeus Blimp. The cyclops was a cool villain and it was very underused.
18. A Scary Duel with a Cartoon Ghoul - The premise of a character coming to life had already been done in "The Scarab Lives" (and done better there IMO) so I wasn't too big of a fan of this.
17. Mission Un-Doo-able - I wasn't really a fan of this one. The plot felt stretched too thin and like they were trying to rush too much. Mastermind was an okay villain.
16. The Bee Team - Kind of a ridiculous plot with the giant bees but still fun.
15. EIEIO - Another ridiculous but fun one. I like the giant mouse as the villain lol.
14. A Code in the Nose - Very fun episode, but not a lot of mystery to speak of which is an element I like.
13. South Pole Vault - I like this one quite a bit and the mad sea lion is another "ridiculous but fun" villain.
12. Showboat Scooby - I enjoyed Dixie Doo in this one and the showboat setting is great. Liked the villain too.
11. Night of the Living Toys - Tons of fun. The villain's plan is interesting and I actually kinda like the elf being the villain lol.
10. Ghost of the Ancient Astronauts - Decent, but my least favorite of the two parters. I like the adventure aspect a lot but I felt it could have been a bit better plot-wise.
9. Sherlock Doo - I really enjoy the Mystery Solving Competition premise of this one. The Ghost of Sherlock Holmes is a super neat villain.
8. Night Louse at the White House - The ghosts being former presidents was a really cool idea. Fun to see Velma here and I enjoyed the return of Scooby's parents for the most random reason too haha.
7. Hand of Horror - the Pizza Louie gags are hilarious. Surprisingly the villain being a disembodied hand works well. I like the setting of the house as well.
6. Doom Service - Great episode and an awesome short parody of The Shining as Matt said. The villain and hotel setting are great.
5. Scoo-Be or Not Scoo-Be - The way they embedded Hamlet in this episode is awesome and I like the fact that there are two villains. The Ghost of Hamlet in particular is cool and I love the hotel setting.
4. Scooby's Peep Hole Pandemonium - The best of the 11 minute episodes IMO. I love the classic monsters and haunted house setting, and the twist at the end is epic.
3. Happy Birthday Scooby-Doo - It was so fun getting to see Scooby celebrate his birthday and the Red Skull case has always intrigued me given it's just some random case they made up that the viewer has never seen or heard of. I would love if they made an episode or film showing us this someday.
2. The Nutcracker Scoob - Great Christmas episode that perfectly combines A Christmas Carol and The Nutcracker. I love the villain and setting. One of the best Scrappy episodes ever.
1. A Halloween Hassle in Dracula's Castle - This never fails to get me in the halloween spirit. Arguably the best Scrappy episode. I love the classic Universal monsters and the entire premise is just flawless.

18. A Scary Duel with a Cartoon Ghoul - The premise of a character coming to life had already been done in "The Scarab Lives" (and done better there IMO) so I wasn't too big of a fan of this. I still like the episode, but yeah it isn’t even close to The Scarab Lives
