For me the best episodes are:
The Harum Scarum Sanitarium: Possibly the scariest of the original Scooby Doo episodes with a truly terrifying monster in Dr Coffin and a great mystery.
Vampire Bats and Scaredy Cats: A really wacky episodes with an island of vampires, a coffin convention, a friend turning into a vampire, and of course a Scooby Dum appearance.
Chiller Diller Movie Thriller: An awesome villain that tries to get to Scooby Dee with Scooby Dum and Doo protecting her as well as a cool cemetery and train scene.
The Headless Horseman of Halloween: A great Halloween themed costume with an awesome villain chasedown featuring Scooby Dum.
The Gruesome Game of the Gator Ghoul: A really awesome swamp setting with an awesome Gator Ghoul villain and a Scooby Dum appearance.

Hard to narrow down but I'll try my best:
Watt a Shocking Ghost: Best episode of the series, has all the tropes, a creative villain, the parrot interrogation scene is a good bit
The Creepy Creature of Vulture's Claw: Good "Whodunnit?" style mystery, has a wide range of suspects, and early self-aware humor
Creepy Cruise: Solid premise and an interesting villain plan
Jeepers It's the Jaguaro: Unique monster design and a stronger emphasis on action and adventure if incredibly racist
The Creepy Heap from the Deep: Another amazingly bizarre monster. This show and Mystery Incorporated had the best monsters

This show and Mystery Incorporated had the best monsters I really thought about Watt a Shocking Ghost as its such an iconic episode. The series is really underrated and has so many good episodes I could not include them all. I don't remember much about Vulture's Claw but I'll have to rewatch. I don't remember Jaguaro as being that great but I do love Creepy Heap and Creepy Cruise

First and especially second season hold most of the best episodes in my opinion and I'll list a fair few of my favourites below
