I think there was a lot cut from the Duncan episode. Notice how we never see Shaggy & Scooby's encounter with "King Kong"? Yeah, I remember that always bugging me as a kid! Similar thing happened in "Wednesday is Missing" I believe. They bring up how they had an encounter with a mummy quite a bit in that episode, yet we never actually see this. That's weird. Maybe it's hazy childhood memories but I distinctly remember seeing that scene in an episode, but it couldn't be the Sandy Duncan episode because there's never any set up in the episode itself for a costume change. It's weird, because don't we see both a gorilla and a mummy in the theme song? Wouldn't make any sense to cut out these encounters from the episodes if they become talking points later on, it's not like cutting out the discussion of counterfeiting from the Batman episode.

There is also the "plothole" in The Secret of Shark Island of Shaggy and Scooby having used the dumbwaiter the night before we actually see them use it...

Good point, we do! Never thought about that before. I wonder if those were intended to be in their respective episodes.

I kinda feel like the intro has some new scenes that weren't supposed to be in any episode. The bit with Laurel & Hardy, for example. In regards to Daphne wearing a purple dress, that one bugged me too. I'm not sure if it's supposed to be a deleted scene from the Sandy Duncan episode. More like an original draft or something - but it's only a theory. If you compare it to the scene in the episode, there are a few differences. Not only the color of the dress, she has a different hair-style as well, the boat is slightly a different design, and the background is different. Granted this last one could indicate it was a scene that never made it into the episode, but the rest don't.

I don't think so. Watching the intro again, King Kong is chasing the Mystery Machine and the whole gang is inside, while the mummy chases Shaggy and Scooby, but also Laurel and Hardy. While this would be the first time a Scooby show has monsters/villains exclusive to the theme song (WAY was all show footage if I recall), it won't be the last.
