Just a couple of quick notes about some references mentioned before - In The Real Adventures of Jonny Quest, Jeremiah Surd mentions in "Escape to Questworld" they interrupted an episode of Scooby-Doo he never seen before for news. It's funnier in hindsight since the character is voiced by Frank Welker. - The Dexter's Laboratory episode where he takes out a box of Scooby Snacks for his dog was titled "A Story". And here are a couple more I didn't see mentioned: - On Johnny Bravo - apart from "Bravo Dooby Doo", Scooby also appeared in the first Christmas special "'Twas the Night"), and in the second special "A Johnny Bravo Christmas", Johnny and Suzy are seen briefly dressed as Fred and Velma. - The Grim Adventures of Billy and Mandy: In "Reap Walking", Billy's mom says the "meddling kids" line, and the camera pans over to the Scooby Gang for a second. Scooby was also used as a witness in "Keeper of the Reaper". - On the 80s Pound Puppies cartoon, in "Secret Agent Pup", they show Mount Muttmore, which has the faces of Muttley, Huckleberry Hound, Scooby and Doggie Daddy carved on it. - On iCarly, in "iBelieveInBigfoot", they say it's a "Scooby-Doo moment" when they see someone was posing as Bigfoot.

The latest episode of Young Justice Outsiders, "First Impression", had some nods to the Scooby Gang. They introduced a gender-bent version of the rather obscure DC Comics team the Newsboy Legion, now called the Newsgirl Legion. Gaby was Daphne's counterpart, voiced by Grey Griffin. Antonia "Big Words" Rodriguez was Velma's counterpart, who keeps using "big words" and there's also a scene where she loses her glasses. Tommi Tomkins was Fred's counterpart who also happens to be the mayor's daughter, thus making it a nod to Mystery Inc. too. The Mayor has a similar design to Mayor Fred Jones, and a Sheriff reminiscent of Bronson Stone also plays a pretty big role in the story.
The rogues, when captured, also use a version of the "And we would have gotten away..." line.
No Shaggy & Scooby-like characters were featured here, sadly.

Team Up at one point or another.
