Why did they increase the time for these episodes?
It was so cool to see a series of forty minute Scooby episode, and I hope they pick that back up eventually.

Some of the episodes worked well with a 40-minute duration, but others just seemed to drag on forever, only to reveal the culprit was someone not introduced earlier. I have no much complaints for the show generally, it was good. But I prefer the classic 22-minute episodes.

I think the reason for the increase was so they could introduce the new character(s) properly. Plus they could add movie at the end of the title

It was that long because they probably thought it worked best with the celebrities. Obviously, we know from What's New, Scooby-Doo? that, that's not the case, but back then that was the gimmick, which like Scoob16 says it worked well with some, but not others.
I thought it was more effective than Super Friends, which was a very painful experience. If I hadn't seen it, I'd probably be still saying "WB should be releasing the entire franchise in one set!" LOL. It shouldn't, it should be burned, specifically the original.
