Okay, do not delve too far into non-touristy areas. It'll just get confusing, trust me.
Well, to be accurate, they'll have to start in Queens. Unless the monster is multiple things/just ridiculously huge, I think they'd maybe only hear about the monster before they enter Manhattan.
The subway could work, for sure. There are literally people who live in certain places down there (not by the tracks itself) and if you were to get off the train itself and walk, the whole system is freaking huge and gross and dark. So that would be great. Heck, they could even see it while entering the city if they use the subway instead of the bridges.
Maybe they could feature some touristy spots in the background, but unless they're going there without the monster being there (i.e. Statue of Liberty at the beginning/end or something) for parodying something else, incorporated those might be a little weird- to the locals, at least. Maybe they hit the village to find a book shop with a particular tome to help with a clue. Traveling though Washington Square Park is kinda what I was thinking of lesser touristy spots, but still recognizable. Heck, send the crew to Brooklyn and Coney Island for a hot dog eating contest. The more I'm thinking of a ghost taxi, the more possibilities I can see for hitting spots all over the city...including a chase UP the Empire State Building. The Wall Street Bull becoming "possessed" could be another element to play with. NYC has so many untapped possibilities!

I only see one problem with all of this...I do love these ideas, though. There's still a certain negativity towards the concept of "terrorizing" NYC, even after 11 years the idea could be very poorly received.

Actually, if anything, terrorizing NYC is overused. Cloverfield, King Kong- heck, even Avengers was in the city! What exactly do you mean by "negativity?"
EDIT: Are you talking about the Twin Towers? Because as long as this "terrorizing" is done by ridiculous monsters and not terrorist planes, I think most people would be cool with it. Then again, I was 3 when it happened so what do I know.
And I know they'd never delve into anything really serious like murder and whatnot, but a jewel-thief rarely makes the front page here. Very rarely.

Because of the lingering 9-11 sentiment...though I think the rest of country is more sensitive of New York's feelings than New York actually is, I did kind of avoid wanting to use a rampaging statue of liberty (I got my fill of lady liberty coming to life in Ghostbusters 2 anyway) or visiting the site of the growing freedom towers. it could be a seasonal story, and maybe use the Macy's Thanksgiving day parade...the big balloons coming to life could be a safe substitute to using the bigger & symbolic Statue of Liberty and not as massively destructive.
I like the ideas of using the Rockettes and Radio City Music hall.
Overall, I guess I see it as a giant Scooby-Doo spooky love letter to the Big Apple. There is more than enough potential material and locations that wouldn't have to be neutered due to any potential sensitivities due to using NYC.

Yeah. By the time my generation- or, at the latest, the generation after are all grown up, it'll just be history to us. Disturbing history, but just history nonetheless.
The parade would work if you're looking for something more comedic. That sounds more like an old episode than one of their newer movies, though.
If it was winter-centered, some places could be used well. Rockefeller Center would be great, and even Times Square is really nice then. The Rockettes/Radio City Music Hall/whatever have a Christmas performance too... I think...
If they want to be realistic, though (which I kinda doubt), any snow would have to be fresh or else it'd just be gross xD;

They sorta explored that concept in cyber chase, but yeah, there are loads of possibilities of what they could do with this idea. I like it!

I like it! They also kind of did that with The 13 Ghosts episode "It's a Wonderful Scoob". I would like it if they handled it right.

I checked in with Tony C today ontwitter and asked if there is going to be a Scooby DTV released between Big Top and the WWE project...unfortunately he doesn't know, which means he's not involved with one and hasn't heard of any of his coworkers in WB animation that he's in contact with working on one.
